I don't think the noise mine is making is from stones - far too mechanical sounding for that. As has been said, it is probably normal and nothing to worry about, but will have a listen around when I get a chance to locate where it's coming from. I think out of the options you have given Ro, it's either going to be 1 or 3. Doubtful also that it would sound any different running rich to running lean, would it? As for your gearbox/clutch issues, an oil change may be in order - discussion going on here about the various merits of different varieties, so take your pick! (I pick Silkolene Pro 4 Energy, as my last bike appeared to run a lot smoother using it)
The sudden loud clunk/jolt my bike occasionally gifts to me while filtering traffic in first gear isn't really something I can ignore...
I usually ride in 2nd when filtering... 1st would be pretty rare I think... Unless you actually stop of course... From N to 1st clunks. Is that what you mean?
No, I mean when filtering through Reading/London rush hour traffic at like 5-10mph (you know... the mirrors dodging speed) it hesitates, jerks and clatters a bit (although not all the time... maybe one of these little tantrums from her every 10-15min?) Still love her though.
I think they all clunk into first from neutral... Clunking when riding is more likely to be a loose chain or similar as you say...

Update on this, I have come to the conclusion that it is the CCT that I can hear, as on further listening/riding, the noise is very similar to that made by my old CBR600F and gets louder at around 3000 rpm. Will be having a word with Honda about it given that the bike is still well within warranty.
They are known to go mate. Mine is on it's way also with 12k miles on the clock. Some go even sooner.
No, no difference that I have noticed (though I can hear the clutch release bearing too, which goes quiet when the clutch is pulled in - same as the last bike and virtually every car I've had, so presuming normal and no issue)
Mine went at 9k, second appears (touch wood) to be better. It went after two years, but would imagine covered if in warranty mate.
I recall the parts being around £90 with the small gasket. Bit fiddly, but easy enough to do. Tank out to get at what I remember to be 8mm bolts, there's two that secure the cct. I'm sure I did a short write up on it, will have a search.
