Oh feck, the bubbles will be easy, but the line you can only make smaller. For the bubbles apply heat from a hair dryer and put a pin prick in the centre to expel the air as you press down with your finger. For the line, unless you can lift the bottom then apply heat while running your finger down the line to try and smooth it out. You'll probably need to pin prick this too.

I reckon they'll sort it for you. When I was there I saw all sorts of wizardry and trickery with vinyl. Don't forget to remind them they have the seat cowl template off of my bike (it isn't part of the standard kit)
